Aside from staying in luxurious lodges or eco-retreats, an alternative way to visit the Ecuadorian Amazon is to spend time in a Huaorani community. The Huaorani only came into contact with the outside world in the 1950s, however, they have largely maintained their traditional way of life, living a similar hunter-gatherer lifestyle as they have done for hundreds of years. A few operators offer this type of tour. Their main offices are in Quito, so you will need to book in advance.
